Will Bot Exploit work with those things? Even using the new map system for traveling is different than what I am used too.

Yes Bot Exploit will work with these new updates from Diablo 3. We'll continue to improve Bot Exploit.

Can't open Diablo 3 via the botexploit launcher since patch 2.0.

Please download the latest version 0.9.203. It has just been updated to support the patch 2.0!
